Persona 3
If you like darker stories, and more heartfelt ones, and can deal with dungeon-crawling Japanese RPGs, you owe it to yourself to play Persona 3 from beginning to end.
Why?
I played and finished Final Fantasy Tactics around 2000. It became my favorite game of all time at that point, and never was dislodged.
I think Persona 3 just did that.

You also have the entirety of the Shin Megami Tensei series. Nocturne seems to be highly recommended (I have it as well). Strange Journey for the DS is new and still has the same elements, though it's more a blend of Etrian Odyssey and normal SMT.
There's also Devil Survivor for the DS, which is an SRPG in the vein of Bahamut Lagoon (attacks play out like a normal turn-based RPG).
Go forward to a 3DS and you'd be looking for SMT4.
Well, all that if you haven't been keeping up. If you don't know the general series, it's pretty much Fallout meets Pokemon meets the Old Testament. Pokemon is pretty much prevalent, the others get switched out a bit (Fallout with Japanese High School Anime, Old Testament with Carl Jung).
